Two Databases - Using same email template?

Currently, I have two stores, with different logos, and I want the HTML Confirmation with Invoice email to have a different logo - however - it looks like they share the same template, and I am unable to find a way to change which email template is used for sending order confirmations.

You can set the DefaultConfirmationTemplate on a cart-by-cart basis. See the Knowledge Base article at:

Great! Can I rename/delete Email templates?

Yes - email templates are simple text files. You just want to be careful not to delete one that you need.
